Do the two lists have to be from the same Sectorial? Or can you say take a Vanilla list and a Sectorial?

The team can consist of different armies Each players two lists must be of the same sectoral or faction.

Do we just pick one of our Lts. For the beginning roll off? Also, if a lt. Has stratego can the ally use his order?

You both roll for imitative and pick the best.
I would assume so for the strategos. It says all models in your side count as friendly

Thanks. I see now the answer was right in the OP. But on the stratego i would say only the force with it can use it because it said in the OP each force uses their own orders.
