I was thinking a crusade thing. In my head it was haqqislam or Nomads. I own more Haqqislam and the terrain is easier to build.

Why Haqqislam? Are you trying to make it like the crusades or something? Story wise i don't like it but the scenario sounds good. If anything I think it would be the other way since Haqqislam are the Doctors maybe trying to cure the infected by getting them to a hospital or something. While the Knights are trying to burn them as infected heretics or something. They're not 40k knights.

Could also go with the caliphate(?) sectoral for the haqqislam army. I think they're the ones with Tarik Mansari and heavily into bioengineering fluff. That way it can be that they're "rescuing" experiments.

Caliphate would make sense...with a side of Hassassins because Hassassins... don't ask silly questions.

Uhhh assuming its "bioengineering" we're looking at Kwaraje (sp), their badass leader Tarik, Djanbazans, I think Kum bikers might be in that?
Possibly Hunzukats and Taurigs if the 4th faction is the "core army" as those two are irregulars which might fit with Tarik?
Odalisques are tech'd up but they're part of QK

Just because they are in QK it doesn't make them exclusive. Their main job is as body guards and the Caliphate might have quite a need for such as that.
Aren't Asawira also a part of it?

Asawira could be? The only HI not in a Sect presently is the Fassed which only has its Shotgun model so that unit doesn't exist. So it would make sense for there to be at least one HI in the Caliphate army.

I'm also going by the fact they have Regeneration.
I like the idea that the knights are trying to steal Haqqislam test subjects.
Can explain away Viral that they are actually Non-leathal and knock out the test subjects in order to make the knights have to carry them.
It would be cool to give the test subjects Meta chemistry abilities too!

Preliminary rules for Haqqislam vs MO orders big game.
Board size and layout
8x4 played the long way Mo will deploy within 12" on one edge and Haqqislam will deploy 24" up on the other side. Infiltrators will be used as normal.
The layout will be a "Mogadishu" styled board with densely packed buildings and narrow streets.
ARMIES
Both sides will consist of three players each controlling a combat group for their respective faction.
The MO players will each have a 5 man magister team, a named Character, a knights Hospitaller DR. a Teutonic knight one other special knight and whatever to round out the points.
The Haqqislam will be three combat groups of caliphate or something like that
Objective.
The haqqislam players are trying to stop the mo players from getting their infected model across the board.
Each mo player will have an infected it must be synced to the hospitaller. If the hospitaller dies then it must be synced to the Teutonic then the character after that any living mo in that combat group will suffice. No more than three orders may be spent on the model that is synced to the infected per player turn.
There will be no retreat used in this scenario.
GAME LENGTH
The game will last 7 turns.
SET UP
The haqqislam players deploy first with the Mo players deploying second and activating first.
Scoring
If no infected are evacuated its a major victory for the haqqislam
If one is evacuated its a minor victory for the haqqislam
If two are evacuated its a minor victory for the MO
If all three are evacuated its a major victory for the MO

Those rolling masses of Magisters (I'm assuming at least 1 Missile Launcher per link team) would be interesting.
I'm still rooting for Viral as it's DA+ which is useful.
